Dear NMRShiftDB-users, last week we deployed a new version of NMRShiftDB to the servers. A major improvements is a proton prediction based on HOSE codes or support vector machines. These should give good results, although improvements can and w= ill be done. Other changes are e. g. the possibility to restrict all types of searches to certain spectrum types. For a complete list see http://nmrshiftdb.sourceforge.net/CHANGELOG. On http://www.sf.net/projects/nmrshiftdb you will again find a binary and a source version of the software and a database snapshot (not containing personal data). We also hope that we reduced the number of errors and increased performan= ce. Druing the change of the version on the servers, there might have been so= me problems. Apologies for these! The phosphorous standard is missing and it was being shared by the 400b and 500b. If you took it, please return it. If you broke it, please replace it. It's not hard to put phosphoric acid in an NMR tube. |

Dear NMRShiftDB users, In recent weeks, NMRShiftDB has been gaining 1 to 3 registered users per=20 day. At the moment, we are at around 412. I would like send a hearty welcome to all of you who recently subscribed. This email is to once again point out that the idea of growth by=20 contributions from the users is the central idea of the NMRShiftDB=20 project. Currently, only 5 percent of all registered(!) users (not to=20 mention the invisible majority) have contributed. And I should mention=20 that the majority of datasets stems from contributors who are not listed=20 in the hall of fame. So, my appeal to you is to consider contributing datasets for NMRShiftDB=20 at whatever rate you can live with. With only 300 users contributing 1=20 dataset per week, we will end up with a very nice growth rate. Also, there might be inhouse collections of NMR data at your=20 institution, which you could contribute - we even write the parser for yo= u. Last not least, it would be nice if people could use this=20 nmrshiftdb-users mailing list for discussion, comments, criticism, etc. The project is very alive and new users arrive every day - the emergence=20 of a real NMRShiftDB community would make it an even greater success. Dear Colleagues, quite some time has passed since my last email to this nmrshiftdb-users=20 mailing list. Meanwhile, we are at version 1.0.9 of NMRShiftDB and we have published a=20 second article about the database [2], this time addressing some use=20 cases. Technical details can be found in the first NMRShiftDB=20 publication [1]. The number of registered users has again grown considerably, on average=20 still at a rate of about one per day. It has also been a great success=20 to reach a database size of about 12000 structures and spectra in such a=20 short time. Still there is some room for improvements: 1. CONSIDER CONTRIBUTING DATASETS One of the more interesting feature of NMRShiftDB, which makes it=20 different from existing databases in the field, is the option for the=20 user to contribute datasets. Only by this mechanism, NMRShiftDB will get=20 bigger and better. Please consider contributing to NMRShiftDB by=20 entering datasets (a structure, a spectrum, an assignment and some=20 additional data) which are interesting for you. This could be either=20 from your own work or from the current or past literature. If there are electronic collections of such data in your institution,=20 consider donating them to NMRShiftDB. We will be happy to write a parser=20 for this data. Just think about one dataset per week (!) (~15 min, depending of the=20 dataset size). With 300 users, this makes 15000 datasets per year. We=20 are also looking for people to act as reviewers of dataset. In order to=20 qualify as a reviewer, you should have added at least ten datasets to=20 the database, which again were validated by others as being correct. The NMRShiftDB stand-alone client MyNMRShiftDB is in a usable state, so=20 you might want to consider it for doing offline data input (for example=20 during a long train ride :-)). You can then upload the data to the web=20 database as soon as you are online again. 2. POST QUESTIONS, HINTS, ETC., TO THIS LIST This email list is supposed to be forum of information exchange between=20 NMRShiftDB users. If there are any questions, hints, comments, etc.,=20 consider sending your email to this list. This will make the discussion=20 more efficient and transparent, compared to an email exchange between=20 just the administrators and you. We would love to get some feedback from=20 your side. The current release offers easy input, locale storage and=20 upload of data to the central NMRShiftDB web server network. However,=20 myNMRShiftDB is still in alpha stage. Hi Reiner, thanks for your email. The reason for the error is that torque cannot acc= ess=20 the nmrshiftdb database. In order to operate a NMRShiftDB system, you nee= d to=20 install mysql, create a database nmrshiftdb, populate it and make it=20 accessible for torque. Torque uses username, password etc. from=20 WEB-INF/conf/TurbineResources.properties, section "D A T A B A S E S E T= T I=20 N G S". You know that in order to use NMRShiftDB you do not need to setup the sys= tem,=20 but can use the installation at www.nmrshiftdb.org? Setting up a system=20 yourself is only necessary if you want to have your own instance of=20 nmrshiftdb, e. g. as an inhouse database. Hello, Having downloaded nmrshiftdb1_0_1, I set up the db and am now trying to get the tomcat server running.
