Could you try to choose XML documenter, and attached the generated XML? I suspect it has something to do with the comments related to PlatformASMX.Messaging.parseNotifQuery, which contains a CDATA element, but it is perfectly valid XML. It would help greatly if you could attach the generated NDoc3 XML file.

I downloaded the source and figured out the problem!! The un-tidy'd files have a CRLF before and after the project name. Trimming leading and trailing newlines while reading the xml fixed the problem.
I can generate a patch, or if you give me svn write access then I can upload my change.
