After the recent OSX update ncidpop no longer bounces up and down on my dock to notify me that the app wants some kind of user input. I usually have multiple windows open and I don't sit around waiting for ncidpop to give me a pop-up. Sometimes ncidpop sits in limbo until I manually check the app focus or I close a foreground window to discover a popup window waiting for a confirmation click.

I see the java version on your Mac is quite old. I don't know if upgrading will make a difference for this issue, but at least by upgrading I can get my Mac closer to your same setup.
Follow the first part of the page here, which consists of six steps. At this time, you should not need to do the steps in the second part that talks about disabling SIP.
After doing the above steps and installing the latest java, run
java -version
again and let me know what it says.A side benefit in upgrading is that from this point on the Mac software update should automatically check and let you know when there's a new version of java available. You shouldn't need to do the manual upgrade steps again.

Go to System Preferences. Do you see "Java" like in the attached screen capture? If so, launch it and go to General->About. What version do you see here?

I updated it today
Still the same behaviour. The bounce notification stopped working after OSX Security Update 2017-001 March 8th and Safari 10.1 update. My bet is one of those two are the problem.
