Do you update packages?
If yes then you first person who get migrate issue)
We migrating to new files layout. In an hour we send mail to ML about migrating.
But now you can try do next:
1. Create use folder in MSYS root
2. Move bin, *-pc-msys, include, lib, sbin, share, ssl to usr.
3. Try start MSYS2 and run update with --force flag.

I just did pacman -Syu and after restarting ran into the same problem.
Just tried the suggested fix, it works!
