Having a project plan loaded with MS Project 2016 removed most of the tasks and saved this plan. MS Project is able to read this plan correctly while ProjectLibre isnt't - there are 2 out of 10 tasks missing (see attachment).

Thanks for the note. Unfortunately I can't reproduce this. I used the current version of MPXJ from Git, and have attached a screenshot showing your example MPP file alongside a view from the project explorer utility showing the task structure from that file. I've just added a fix for an issue with files which were incorrectly being marked as deleted, so it is possible that was the problem.
