I am running OSX 10.7.5 and getting the error "MP4Joiner quit unexpectedly" with the version 2.0. It also says "Illegal instruction" in the command line. The OS is in 64 bit mode.
The version 1.0 works fine.

Whether or not you boot OS X with the 32-bit kernel or 64-bit kernel has no bearing on your ability to run 32-bit or 64-bit userland programs (both of which are possible regardless which kernel you use).

My OS is Snow Leopard. I downloaded and unzipped the file, but MP4Joiner won't open. It just closes automatically when I try to open it.

Please try to start it from terminal to see detailed error message:
./MP4Joiner.app/Contents/MacOS/MP4Joiner
It just says Illegal instruction. The program does work though for a friend of mine whose OS is Lion.

Do you boot in 32-bit modus? if yes, uncheck the “Open in 32 Bit Mode” option, see http://macperformanceguide.com/SnowLeopard-64bit.html
Yes, and I don't see the "Open in 32 Bit Mode" option.
Then try to boot in 64-bit modus: press key "6" and "4" when booting.

Try to update your computer to OS X 10.9 Mavericks.
You can do it in App Store for free.
And if my computer doesn't support 10.9?
