I didn't find an option that would have FakeFtpServer to include '.' and '..' automatically in directory and file listings. In the same time, I cannot add them manually with FileSystem#add.

That feature is currently not supported. You can open a Feature Request Tracker issue for it if you feel it is necessary. Just out of curiosity, what is the use case where that is necessary?
