I think you have figured out the basic problem by yourself, but there
could be some major issues related to data when you use mifos in this
way. Its unfortunate that you have started (or done) setup already.

IMHO, nobody would like to go for this impractical approach. The real
solution would be to use Mifos as it is supppose to be i.e. online,
and offline capability is a bigger issue and it requires huge analysis
and programming in Open Source style so that it can be useful with
future Mifos release too.
