Hi Erin, Thank you so much for your explanation. As you had mentioned column 17 corresponds to mismatch location. But in the output txt format, all the entries in that column is just 0. I am using maq-0.7.1 version and started the analysis using 'maq map ... -N' option in order to get the mismatch position and also 'maq mapview .. -N' to generate the mismatch location in the output text format. The read length is 35bp single read and all the column in the output file shows 0 as the location. Is this the approach to get the mismatch locations? Regards New Email names for you!
