#1 Unable to decrypt messages

I'm guessing mailcrypt has some issues with the control
characters in my passphrase. Is this plausible? I can
write messages out to a file, then decrypt them with
gpg, but not using mailcrypt within emacs/gnus. Any
suggestions?

quite possible. mailcrypt uses (comint-read-noecho) to read
your passphrase, and that is probably trying to process the
control characters as you type them. Try escaping each
control character with C-q, see if that helps.
