Must be fantastic from what I have read... just one question: What if I have a working LyX setup already? Will it try overwrite everything?

To me, and probably to many other people who write documents containing mathematics, LyX is the best tool available. If you want to see what you write, copy and paste parts of equations without counting braces, type equations fast without the need to remember to close all the braces you opened, and a lot more . . . LyX is the answer. Of course, eventually you get a working LaTeX code for the submission of your paper. Uwe Stoehr has been providing the users with the latest versions of LyX for Windows for years now. The installation packages contain the most recent versions and always work smoothly.
