It would be convenient of krut could allow for merging the audio and video files at a later time after editing them.

(my microphone picks up some noise that I'd like to edit out before merging the streams).

I agree that this would be convenient. It has always been the idea that one should be able to do this manually, the function has just not worked it's way into the GUI yet (version 0.9.2 is the current version at the time of writing this).
