I've done something interesting here. If I apply ID3v.1 and ID3v.2 tags to a FLAC file I've made, it will show the v.2 tags as Vorbis comments in Kid3 and not v.1 in any way. I've tried the same with other programs like Tag&Rename and dBpoweramp's metatag editor and they also show Vorbis comments for something that should be ID3 tagging. MP3tag however gets it right but only interprets the v.2 tags as well.

Thanks for the report. ID3 tags on FLAC files are supported by TagLib, so all you have to do is to go into the settings dialog, tab Plugins, and uncheck OggFlacMetadata. If TaglibMetadata is checked (which is the default), it will now be used for FLAC files. Now restart Kid3 and you will see the IDv1 tag in the FLAC file. ID3v2 tags on FLAC files, however, are not supported at the moment, maybe I could fix this, because it seems to be supported by TagLib. However, normally Vorbis Comments are used with FLAC files, thus using ID3v2 instead may not be the most compatible thing.

I have a library I'm updating back when I did not know Vorbis comments should be used for FLAC. What I essentially am after is being able to see all the incorrect tags to fix without resorting to disabling OggFlacMetadata each time.

Currently I'm decoding FLAC to WAV and encoding again to start fresh in case I cannot see faulty tags.

I have just uploaded a new snapshot release to https://sourceforge.net/projects/kid3/files/kid3/development/kid3-git20160305-win32.zip. Could you check if it fixes this problem? You have to disable the OggFlacMetadata plugin and restart Kid3, so that TagLib is used for FLAC files. TagLib supports all three tags (ID3v1, ID3v2 and Vorbis comments) in FLAC files. Supporting more than two tags in Kid3 involved quite some changes in the code, therefore problems with the snapshot release are possible. Please report if something does not work.
