Undo doesn't count macro operations as one operation. Every single step within a macro is undone one by one.
Please provide a specific, simple example to reproduce.

I put the "@" commands in around 10 years ago, and I never really used them. Don't think the chunk redo ever worked.
Seems to work now, tried "[count]@@"

Didn't know that jvi is that old already, interesting.
I did jVi for JBuilder back then. Then never used java for about 6 years, and ignored jVi. Then wanted to do a personal project, and NetBeans seemed the best choice at that time, so ported it to NetBeans.
BTW, you can build the NetBeans modules from source. Start with http://jvi.hg.sourceforge.net/hgweb/jvi/jvi/file/02f5ff6c6634/README . Its straightforward and you can always ask questions
I don't do Java, just was looking for an PHP IDE. Now that I found jvi, netbeans will be my IDE - forever :-)
