As far as I know this problem is fixed now. Erik accidentally committed a Makefile.am from JSBSim to FlightGear on Oct 23 (and reverted most of the problem immediately). He fixed the remaining out of source directory build problem on the 26th.
My out of source directory builds work fine now.

as rightly pointed out, this has been fixed meanwhile.
You should update your CVS, if you are using the mapserver git mirror of CVS, understand that it is not automatically in sync with CVS/HEAD. If you are encountering problems building code, always try to build CVS/HEAD first.
