Check if you're loading pieces from different versions of Jmol.
What version of Jmol are you using?
Does the version before latest changes still has a menu?
Can you run intermediate versions, i.e. with partial changes? Then you may find what change was critical.
Add to the page a button to open the console. It might help catching other errors.

I have a JSMol window on a web page that I used to be able to get the menu to appear using the normal methods - right-click in window, click on JSMol logo in bottom right-hand corner - but I've made some changes (well, about three months or so worth of changes) and can no longer get the menu to appear.
If I right-click or click on the logo, a small pop-up appears (and disappears after a short interval) that says "Application loaded" but get no menu.
Clearly, I've made a change that is preventing the menu from appearing, but my notes don't offer any clues - so I was wondering what I might have done!
Any ideas for things that I should investigate?

Get the JSMol window by clicking "Interactive 3D view in JSmol" (left-hand pane).
We only keep the data on disk for 30 days, so if you read this in a few weeks it will not be available!
