 Odd that we never spotted this. It was a coding error in the routine that adds structures. It won't add a structure that overlaps with another, but actually, it was not testing for that properly. The error occurs for a structure starting with residue 1 but is not the first-listed structure. 
It's fixed for Jmol 16.3.36. I plan to release that after the ACS meeting.
