Bob, I was working with the applet, specifically https://chemapps.stolaf.edu/jmol/jsmol/simple.htm. When you enter a command, it disappears. You are right, the application console is just like a Jupyter Notebook. So I could just use the Jmol application in my next workshop. After sending my email, I also read in an old thread from 2008 about "set debugscript on". That results in the applet echoing the commands in the output, exactly what I was hoping for. The application console does this, I think, with the command preceded by $, except that the output is reserved until after the full script is completely entered.
