Linux uses its own LVM subsystem and partition type, which (I'm sure it's a safe bet) is not compatible with OS/2's. If you want Linux installed with JFS, you're gonna have to back up the files you want, clean up the system, and install Linux fresh, worrying about LVM once you get the Linux install started.
