iTerm adds extra spaces to lines that are copied. For example, if I have a mutt(1) session open and copy the line:
To: root@horde.net
by positioning the cursor before the T and moving the mouse down to the beginning of the next line (highlighting the entire To: line) and hitting Command-C, the line is padded with spaces to the width of the iTerm window (80 columns or what have you).
This occurs in (at least) 0.9.5 and 0.9.5.0611 and seems to match Terminal's behavior, at least in OS X 10.4.10.
This behavior differs from other terminal emulators I've used, and makes copying and pasting multiple lines less than optimal, since I often wind up having to manually remove the extra whitespace after pasting. ISTR iTerm didn't exhibit this behavior at one point, but I'm not sure exactly when.

I'm guessing this isn't iTerm's fault but rather mutt's fault. Try the same experiment in your shell or in emacs. It looks like mutt is writing space characters to the terminal, so how should iTerm know you didn't mean to copy them?

gnome-terminal 2.14.2 (for example) doesn't exhibit this behavior using the same test case with mutt. Neither does PuTTY 0.60.
