Look at the getPOP3Messages() method (in IssueTracker.py, ca. line 2850).
It has a parameter called dele=1
Check that that is really set to 1.
A bit further down the code in that same method you'll see that it does::
pop3instance.dele(i+1)
Doesn't that take effect on your system?

Have thought of that, but haven't done it yet. It would have to be an 
optional thing.
Some companies might not want to expose their issue tracker to the public, 
so their senders shouldn't be allowed to know of the URL.
