As far as I know, nless you use a wrapper script (e.g. PHP), you can't change the configuration directory at run time, for security reasons. You can only change the file name, through the form variable called 'config'. If you want to change the directory, you have to recompile it (first launch configure --with-config-dir=[dir name]), or if you are using the 3.1.x version change the CONFIG file according to the new value. From a configuration file, you can though include portions of other files located everywhere on the file system, through the 'include' attribute.
