Which application are you using to access the as400? I'm assuming you haven't ported Android to the as400 to run Hacker's Keyboard on it directly ;-)
As mentioned in the FAQ, most applications don't yet support the additional key codes as sent by Hacker's Keyboard, and they also wouldn't work if using an attached real keyboard. The input method has some specific workarounds for ConnectBot to send VT100-style escape sequences for the function keys, but this only works for using ConnectBot with a Unix-style system as the backend.
Depending on your setup, it may also be possible to do a workaround, for example if you're using an as400 specific terminal application.
