Here's a reference: http://arduino.cc/en/Serial/Read So there are a number of things that could be messing up. 1 - I believe that the Arduino has an FTDI USB to serial chip on-board, which can apparently buffer characters and not deliver them when you think you should get them. 2 - I don't know if the Arduino has a FIFO on it's UART.
