Cutting the headers would be the simplest approach. If you ever need them, you can replace them with right angle ones instead. I'd cut the headers as close to the plastic as you can. If you need to remove the headers, I'd nibble away at the plastic a bit, or even cut the headers flush with the board. Then you can unsolder it one pin at a time (which is easier than trying to unsolder two pins at a time). One thing to be careful about, is not to use too much heat for too long. The pads on the board are really small, and will lift off easily.
