Indeed, there was no delay on the next boot.  Key generation on the
stix itself seems a little suspicious - is there a good source of
randomness on the device?

From the error messages I assumed that the startup script was trying
to mknod stuff under /proc/gpio.  I should have looked into the script
because as you suggested, just fixing the paths clears up all the
startup error messages.
