I have a 512 MB shuffle.  I never had to format it or convert the 
partition though.  I'm using slackware 10 with gnome 2.8 and kernel 
2.6.10.  My fstab entry for a usb disk like the shuffle looks like this:

/dev/sda1               /media/usbdisk          vfat    
noatime,sync,exec,user,noauto 0 0

So I downloaded and installed gtkpod and changed the prefs to look at 
the /media/usbdisk for the shuffle as well as handle the mounting and 
unmounting of the device.  You then go to File->Create Ipod Directories 
and that should create the initial dirs and DBs for you.  This need only 
be done once.  From there you add mp3s and such to the shuffle and sync 
the devices.  Pretty simple.  I never had to use gnupod, only for a few 
days while .88.1 was released.

As far as restoring the shuffle's firmware, Ive never looked into it, 
but I'm willing to bet others have and can be more help than I.
