What's the exact error message? This happens because ExtUtils::MakeMaker (the module we use for generating the Makefile) strips any linker flags it doesn't know, among which is -pthread. So the real fix would be for ExtUtils::MakeMaker to not strip this flag. Simply replacing -pthread by -lpthread works around this problem (since EU::MM recognizes -l<...> flags), but is not a real solution since, according to the gcc man page: -pthread ...
