Have you tried changing the frontend to scanadf in the Edit menu? Does the scan head move after the warning is produced? Please start gscan2pdf with: gscan2pdf --debug try to scan, and send me the output from the terminal window. > My system is Kubuntu 7.10 Gutsy Gibbon (yes I know it's still beta).
