As far as I know, Kooka uses SANE for its scanner interface. So does
gscan2pdf, via either scanimage or scanadf. Have you tried changing
the frontend to scanadf in the Edit menu?

Does the scan head move after the warning is produced? Please start
gscan2pdf with:

gscan2pdf --debug

try to scan, and send me the output from the terminal window.
