I have a duplex scanner (brother MFC9340). I have the same options you refer to. When I select "Automatic Document Feeder (Duplex)" in the scanning options and "facing" -- then both sides are scanned. The scanning options is a second tab when I click the "scanner" icon. In fact, I was puzzled as to how to scan only one side. I do this by selecting the other choice in scanning options -- "Automatic Document Feeder". When I use the "double-sided" option on a non-duplex scanner, it scans the pages and numbers them with odd page numbers, then I turn over the documents, it scans them, places them as the even page numbers. I don't know whether you will have the same setup in your install.
