I've got gpsbabel on an AMD64.  It was compiled from source, and I have compiled 1.3.2 and 1.3.3 on AMD 64.

There is a problem with gpsbabel on Ubuntu 7.04 (which I suspect you might have from the kernel description) using USB ports.  See this long bug report:
