i just looked at this, and i have to say you're wrong.
are you perhaps looking at the effect based on seeing a verse to which you've attached personal annotation? in that case, highlight colors are used in reverse. but if you enable verse highlight (View->Highlight Current Verse) you should see normal highlight coloring, and it will respond to preferences changes accordingly.

grr, you're right - I'm sorry to waste your time. I didn't realize the annotations were reversed.
