I prefer that the popup window is displayed on the top right of the screen instead of bottom-right, so I think that a useful feature can be the ability for the user to choose the position of the notification popup.

This is a limitation in notification-daemon, and any change made on the gaim-libnotify end of things would be an ugly hack.

or, it could be made a baloon tooltip that comes out of the gaim icon in the panel. that would unify gaims looks with other applications in gnome.

Also, is there a chance that the popup could not appear over the panel? Please, see https://bugs.launchpad.net/ubuntu/+source/gaim-libnotify/+bug/81163
As Pidgin has a notification area icon, an option to attach the notification to said icon like it's done for other notifications, woudl be nide.
This bug can be closed, as notification-daemon can already be configured to use a particular corner of the screen. Use notification-properties.
