If there were a selection indication of some kind on the
main map, would you still want this? Specifically, what if
the user wants to browse through a few systems, but wants to
keep the map where it is?

This might be something that would make a good optional UI
setting... and/or the map could zoom iff or iff not a
button (shift, ctrl...?) is held while zooming.
Or, there could be a "Zoom Map to System" button on the
sidepanel, perhaps next to a "Fleets at this System" button.
