airport  is to overwrite the previous one.

Have you considered doing the opposite, which is to ignore future entries 
once an airport has already been read in?. This would be compatible with the 
way that multiple scenery directory paths are set up. (Myscenery_dir 
overides Terrasync_dir usually)

Is this approach more complicated in terms of software implementation?

With the system that you have built so far it is already much easier to make 
apt.dat changes, and to synchronise with terragear builds. Thanks.

By the way I am testing on Windows 10, MSVC10.
