I just committed a fix for the NullPointerException. I hope it helps.

In trunk, the 'u' permission has actually become 'x' and is required
to execute an XQuery. The deploy function thus automatically scans the
package contents for files with mime-type "application/xquery" and
sets their "x" flag in addition to the default permissions. Without
this, users would need to do the same manually and it would not be
possible to run installed packages out of the box.
