Another guess: There are several older instances of eXist installed on the server, one of which runs as a webapp (not the one I am using). Could this maybe cause problems? I did stop the older instances and moved the "webapp instance" to another directory to rule out these possible sources of error, but maybe having different versions of eXist on one server is not a good idea in general?
