In general, there are quite a number of possible reasons for this.
- Did you ever try the workaround suggested in Answer 5 (from askubuntu)?
- When it happens, do you see an exception in the Thunderbird Error console?

enigmail-nightly-2.0a1pre-all.xpi downloaded on 2016-09-24
have no idea how old that would be.

possibly "Many other bug fixes" in later versions fixed this issue?

No. I use Win7 and Win10. I was pointing out that Ubuntu users had the same issue.
Also, that seems to be a work around for a possible gpg problem. Nor am discounting TB as the source of the issue as based on my Enigmail and GnuPG installation, the issue may correlate with TB updates - both for Win and Ubuntu. For me, the issue began this year - just not sure when.

We use PasswordSafe to store passwords. There may be a correlation with the safe automatically closing after a specified time-out. The private key is then no longer in memory - has to be re-accessed.
The send hang seems to appear more often after the timeout expires (the password is no longer available to Enigmail) - however, the draft-send workaround still works.

Your Enigmail version is very old, and the problem you described has most likely been fixed since then. I definitely recommend that you install a newer version of Enigmail, and I'd stronly suggest that you use version 1.9.9 (i.e. an official release, and not a snapshot of the current development).
I would also highly recommend to use a newer version of GnuPG; version 2.1.x were beta versions that have known issues. I'd go for gpg4win.org.
The Error Console can be found in menu Tools > Developer Tools > Error Console.
