Hi, the plugin don't save any changes for configuration preferences.
It is closing like accepted configuration changes, but if you open the configurations again you will see the old preferences.
I can confirm that up to 2.2.36 it works. On 37 I am unable to save anything and on 38 and 39 preferences aren't being saved. I tested on Mars versions of Eclipse though.

Using 39 on Luna also does not work -- settings cannot be saved.
Anyone with Kepler. Does it work there with latest version of plugin?
Fix will be released in 2.2.40!
Works now, tested again on mars (4.5.x).
