I don't claim to be an expert, but have a look at
http://www.math.ucla.edu/~jimc/insp4100/X-setup.html#DRI
and in particular, references [credit to Nicolas Aspert and Serge
Stinckwich] to patches to the AGPGART code.  Your problem sounds very
familiar.
