It could be another polygon ID / stencil buffer issue.
If it is then this won't be fixed until the whole OpenGL code is rewrote as whole.

Hopefully the devs will take the time to reply here to double confirm this.
In the future please use the built in attachment tool rather than uploading images to third party website. It will be much easier for devs to do the documentation.

It's actually two problems: Yes, the polygon ID / stencil buffer issue does affect this scene a little bit. But the major issue is in how OpenGL treats depth differently from SoftRasterizer. We don't know why OpenGL's depth rendering can sometimes cause such wildly different results than SoftRasterizer... it just does. This is an issue that's eluded me for some time now, and will require further investigation to figure out exactly what's going on.

So this is my first emulator game and for whatever reason my pokemon are not leveling like they should be, i have no clue as to what is causing it be it the emulator itself or the game. What can i do?

What has that got to do with missing 3D Geometry in OpenGL? Ask google for the answer to this particular question.
