#115 Include filename information in PSMs when calling crux percolator with multiple search files

When reading in multiple search files to crux percolator, there may be a problem of PSMs have the same scan number but from different search files. We should handle this by tracking which file the PSM came from and reporting this in the final results output by crux percolator.

    These changes look fine to me and I was able to get the filenames in the output.

    Implemented as of trunk rev. 16450 for percolator.target.psms.txt.

    Sean, is this issue complete, or do you still need to implement this feature for the other output files?

    It works for delimited files only, I'm wondering if we want to support pep.xml, mzIdentML, ....
