cope computes an overlap between two reads.
We need the position and length of this overlap in the reads. This could be ouptut for each connected pair (as a complementary information on the description line or in the id)
Could you indicate us where to find these two informations in the code ?
Would you like to make this modificatoin to the code ?
If not we could do it with sufficient information about the code.
This could be integrated in a new version, if you want to.

The overlap size has already been contained in the id of the connected reads.
You can also find it in the function: connect_pair.
