Should I use a faligned transcript to create the lm with the CMU lm tool? If I
use the original transcript, words with multiple pronunciations will not be in
the lm, right?

It's not necessary

If I use the original transcript, words with multiple pronunciations will
not be in the lm, right?

Langauge model has no relation to multiple pronunciations.
