So we've made a CloneZilla image of a computer however afterwards, we noticed that theres a text file in a folder that needs to be removed otherwise our primary/major script does not run when added to the domain. I don't know how this image was made as it was done by someone else so cannot easily re-image the computer without this text file. I wanted to know if there is a way I can permanently remove this text file from the image.

No easy way to do that. Because Clonezilla is an imaging program. Not files backup program.
The easiest way is to restore that image in the virtual machine, then mount the partition, remove the file, umount it, then save the image again.
