windows mbr borked after disk to disk clone

I did a backup of my 1 TB windows 7 hard disk to a 2nd hard disk (exact same). Disk to Disk copy. After it was done, I was not able to boot from the drive. (either one).
I had to do the Microsoft repair.
Shouldn't the drive being copied from be Read Only? How did it get modified?
For sure Clonezilla should not touch the source disk. If you encounter such an issue, I believe this is a bug.
Which version of Clonezilla live did you use?
Just want to make sure, after you cloned the disk, did you remove either one of them, then boot your MS Windows? Or you remove one of them after MS Windows is booted?

The clonezilla was downloaded on the 20th so it's pretty recent.
My steps were,
use clonezilla and make a disk to disk copy.
shutdown system,
remove new disk, boot with old, (no go)
remove old disk, boot iwth new( no go)
boot with microsoft resue disk (save my butt)
So you meant the stable Clonezilla live 1.2.12-67, not the testing one?

It was clonezilla-live-1.2.12-67-amd64.iso
We never had such an issue here.
