First, thanks for a great product!
I have loaded the latest version 3.6.2 on my Notebook, the first one installed, i see my apps menu populated with the Win8 Start Screen Tile Entries. i exported the settings from the notebook & imported on two other systems (desktop with Win8 & a Server 2012). the two systems that i imported to, both have empty Apps Menus!
Is there a way to run a command to repopulate the Apps Menu?

Are you using 3.6.2. on all computers where you imported? Ensure that.

If you reset all settings, does the Apps menu work?

First, same version on all systems.
Tried doing a reset, no change.
Tried deleting Apps Menu in Settings - Customize Start Menu, Then added back, no change.
    Uninstalled CS & rebooted PC.
Reinstalled CS 3.6.2, Apps Menu (empty).
    Rebooted PC Apps Menu (empty).
Reimported .xml file from working PC, still empty.
...Scratching my head on this end!...

The Apps menu shows the contents of the %LOCALAPPDATA%\Microsoft\Windows\Application Shortcuts folder. Is it possible that the folder is corrupted or missing?

Do you see any apps in the start screen?

the folder does exist, but it is empty!?!
I just checked the start screen, even though there are several apps listed on the start screen, when I open (i.e. Internet Explorer, Store, etc.) they all open Windowed (on top of the old desktop) none of them are opening full screen as they should as a true windows 8 application! I also find it very interesting that the new Office 2013, is not apparently a true windows 8 app (only opens windowed on all of my systems (including the Notebook that is working properly with CS).
Seems my problems are underlying in Windows itself! Well time to do some googleing, I guess!!!

That's weird. Looks like all apps have been uninstalled. Maybe you can run sfc /scannow to see if it will recover something. If you install something from the store, does it appear in Apps?

As for Office, yeah - it is a desktop app. It is a desktop app even on Windows RT from what I hear.
