[ ... ] It has been many years since I worked with Automake. Looking through the code, it looks like `autoconf-set-output' is called from `ede-proj-configure-synchronize'. I think each subproject ought to be applying it's Makefile. It might be worth using edebug in `ede-proj-configure-synchronize' to make sure it's doing the right thing.
