I've written two short articles on JRuby and how it can be used together with Java chemical informatics libraries: Octet: http://depth-first.com/articles/2006/08/23/scripting-octet-with-jruby CDK: http://depth-first.com/articles/2006/08/24/scripting-cdk-with-jruby The first article contains some JRuby installation information. It's actually very straightforward. The second article shows how a DEPICT-style 2-D coordinate generator can be developed using CDK an a few lines of Ruby code. In doing these two mini-projects, I can see that the JRuby approach has some advantages over doing the same thing in Java.
