I'm trying to crop large images (architectural drawings: 24X36 and 36X48 inches) but do not understand how to use the method mentioned for dealing with large images: "java -Xms128m -Xmx1024m -jar briss-0.0.11.jar"

You need to open a command prompt and run that command.
Or, assuming you are on Windows, you could create a shortcut to the .jar file, right-click on it and choose "Properties", and on the "Shortcut" tab enter the command under "Target", but change "java" to "javaw".
